Along with Louis Saha, the pair did not travel to Denmark for United's Champions League Group F match on Wednesday evening, and are now major doubts for Saturday's visit of Portsmouth at Old Trafford.
"Ryan has a hamstring injury and is doubtful for the match," confirmed Sir Alex. "Gary is having trouble with a recurring calf injury which he suffered during the World Cup. We don't think it's serious, but if it keeps recurring we'll have a problem. We want to nip it in the bud as soon as possible."
Neville is set to be replaced by Wes Brown, who lost his place in the side to Nemanja Vidic after the defeat to Arsenal. Vida has since struck up a solid partnership at the heart of the defence with Rio Ferdinand.
Cristiano Ronaldo is expected to shift to the left flank in place of Giggs, while Darren Fletcher is likely to resume duties on the right, where he has impressed in recent weeks. United have options up front to cover Saha's absence, with Ole Gunnar Solskjaer and Alan Smith ready to partner Wayne Rooney in attack.
Sir Alex also confirmed that Patrice Evra has recovered from the ankle knock he picked up against Bolton on Saturday, while Saha looks likely to return against Pompey, after being rested as a precaution for the Copenhagen game.
"Louis got a knock on the knee but will definitely be fit for Saturday," insisted the United boss.
